El Tri already clinched first place in Group A before the match, but was looking to make it three wins from three when it hosted the Czechs at Estadio Azteca in Mexico City.
The breakthrough came when Mateo Chávez was sent through and evaded a defender, cooly finishing a left-footed shot to give Mexico the lead.
Mexico scored the second after an unlucky moment for Czechia defender Tomáš Holeš, whose clearance went straight Mexico's Jorge Sánchez and sat up for Quiñones to tap in from close range.
